Four turtles fall into the sewers and are befriended by Hamato Yoshi a Japanese man sent to New York who was forced to live in the sewers. One day he sees a strange green glow which transforms the four turtles into human-like creatures. Hamato (now Master Splinter) changes into a giant rat from the green glow and teaches the turtles the skills of the ninja as they team up with news reporter April O'Neil to battle against Yoshi's arch enemy Shredder and Krang, an alien warlord from Dimension X.

The Turtles explored the temple of the lost Muta Kingdom where they met the spirit of light called Crys-Mu, who was contained inside the Muta Stone. In reward, she gives the Turtles the ability to do the Super Mutation, which turns them from regular turtles into Super Turtles for three minutes. When all four Super Turtles turns into one, they turn into the all-mighty Turtle Saint. At the same time, Shredder and Krang manage to find the Dark Muta Rock as they try to awake the demoness Dark Mu contained inside the crystal.

The Turtles, along with April and Splinter, go on a trip to Japan in order to help Kinzou Hattori, in order to get rid of a ghost haunting the Hattori House. At the same time, Shredder, Bebop and Rocksteady teleport themselves to Japan in order to steal the Tablet of the Seven Elements, so they can gain the powers of the Guardian Beasts.

The 2003 Ninja Turtles find their 1987 originals captured and held hostage by Hun. The 2003 Turtles defeat Hun, and the Purple Dragons and rescue their classic originals and escape to the modern Turtles' Lair. Meanwhile, the Technodrome from the 1987 TV series along with Shredder, Krang, Bebop and Rocksteady are together again and fight both versions of the turtles. Meanwhile the classic Shredder, transports the Utrom Shredder back from the ice asteroid that he was sent to after the "Exodus" episode. The classic Shredder and Krang had no idea that the modern Shredder would turn against them and sets out to erase the entire Ninja Turtle Universe, starting all the way back to the 1984 Mirage Comic series to where the Ninja Turtles are as of today, including the 1987 TV series Turtles, the live-action turtles, all the comic book turtles, and the modern TV series Turtles.

A very special adventure telling the story of how a famous Japanese warrior named Hamato Yoshi became a warrior rat, the leader of a green lean fighting machine of mutant turtles.

Also featured is the evil Shredder - he's big, he's bad and he's trying to find the all-powerful "Eye of Sarnoff" to enable him to wreak vengeance on our world and our green-skinned heroes.

Can the Turtles break from their Pizza eating long enough to save the world from the might of Shredder - or this time will evil win through?
