It should be interesting to see next episode when Audrey finds out she doesn't actually exist either. I'm guessing that she and the missing Howard are from an alternate reality. Basing that on the fact that she has admitted to having memories of Quantico. Which you would think that she would be able to figure out by simply attempting to access an FBI building/database.
