There's a moment where McNulty is at the top of the stairs of the club, just after they put Avon in cuffs. He looks down at Avon being taken away by Daniels and pauses, from his angle the King now looks small, reduced to what can fit inside of the doorframe at the bottom of the stairs. Barksdale glares up at Jimmy McNulty with the look of a petulant child caught with his hand in the cookie jar. Then, McNulty looks back the way he came, where they've left Stringer free to go. I think, in that moment, he's realising who the real boss actually is.
